Two questions actually.

1. What has happened to Scruffy, surely Martha hasn't left his on his own at the farm?

2. Is there a reason why the bay is a pet free zone?

It's all a bit suss, that part.

And yeah, I wish they had pets on H&A. It doesn't make sense that they don't >.<

Did Amanda and Peter stay together after Kelli and Ethan exposed them at their wedding?

And the episode where Amanda gets red paint all over her.

^No he finished with her. It wasn’t until Belle discovered she was in league with Ethan and she tried to kill Amanda did Peter believe she’d been setup. So after she left the bay to go back to the city he realised that he loved her and left to be with her. Presumably although they still went through with the ceremony during the wedding they didn’t sign a marriage certificate so they aren’t actually married.

I think they are actually married, although I can't remember whether we saw them sign the marriage certificate or not.When Amanda was in hospital shortly after, Peter referred to himself as her husband.

I definitely don't remember them signing the register either (though that seems to happen a lot in soap weddings, you see the couple get announced as being husband and wife and that's it). Perhaps they had another ceremony in the city?
